I have a customer using an CompactCom EthernetIP module with our embedded industrial controller. Several times per hour our controller randomly misses an IO digital input transition from their Compact Logix PLC. Do you have any recommendations on how to approach this issue?

These kind of issues can be though to track down. When the IO data is lost do you receive any error responses on the PLC? Was your company the ones who wrote the host application for the CC?
You could try taking a wireshark capture showing when the traffic is lost. This might show error messages or just missing Ethernet/IP traffic all together.
