Is there only one protocol that works for an Omron PLC? Can we use FINS and MODBUS TCP at the same time?

The eWon has both FINS and Modbus TCP IO servers available and you can have both enabled at the same time. Both servers connect over Ethernet or serial, with a serial card.
The Flexy is not able to read data through the USB port. It is designed to work as a usb passing through the VPN tunnel to your pc. You should be able to program the plc over usb when connected in eCatcher.
